
Apogee went as far as saying they believe it to be a hardware issue and no firmware fix will solve the problem. They reported it to Apple, but it doesn't look like a fix is imminent. So I opened another ticket while scouring the forums, and the Focusrite engineers agreed that it's not a problem with the interface, but it's caused by the fusion drive as everybody affected seemed to have this point in common. Updating to Mavericks helps slightly to mitigate the issue (as in, it happens every 5-10 minutes rather than 1-2 minutes). Then the crackling restarts and it deteriorates until nothing comes out of it, a bit like a bitcrusher plugin.

Opened a ticket with Focusrite, they sent me the Class Compliant app (which deletes their own driver from the extensions folder), and sure enough sound comes out decently. Using its own driver, the entire system was unusable, it would click instantly and you couldn't get anything done. Really nice tight sound, plugin suite coming with it etc. Therefore I went shopping and got myself a Focusrite Scarlett interface. My old audio interface was an M-Audio firewire solo, so I got a thunderbolt to firewire adaptor, and -what a surprise- it didn't work, as it probably needs more power.
